If a Saracen Pillar of Faith (PR 2) uses his 'Divine armor' Order (PR=PR+1; DEF=DEF+1 both permanently) and later on the Lost shaman Saurav Geet dies and uses his 'Soiling of the Faith' Order (all models take a PR penalty equal to their FTH for two turns), is the
permanent PR bonus of the Pillar still added after all penalties?

Permanent bonuses/penalties must be considered as modifications of the models' stats written on their cards. These new stats are the ones modified by further (and non-permanent) bonuses/penalties.
Therefore in this case, the Pillar takes a -3 penalty on his PR modified by his 'Divine armor' Order and end up with a PR of 0 for two turns (instead of 1 if the permanent bonus had been applied after the temporary penalty).
